Basically it`s easy:
You can find ftp login data (and also a web ftp client) within the control panel, which allows you to upload files.
Map files (for example beach.pk3) need to be placed within the etmain directory on the ftp server.

The pk3 itself is nothing more than a renamed zip-archive and contains a file named *.bsp
This name is the real map name (the pk3 of the map beach contains a file called beach.bsp )
This map name needs to be triggered by the server.
You can do this manually (for example by vote, by rcon [map mapname]) or by script.

By script means first you need to decide whether you wanna run the maps in campaign mode or not (maybe stopwatch, aso)
If you wanna run a campaign, you can simply use the campaign-creator of my project wolffiles.de: http://wolffiles.de/services/campcreator/formular.php

Create a login, create a campaign, define the number of campaigns and maps per campaign, setup the wished pk3 files-name and so on, save it and add the maps you wanna run.
Save it again, go back to menue and download the file-pack
In this zip, you`ll find some files:
output/campaignname.pk3 -> goes to you mod directory on the server
cfg/campaigncycle.cfg -> goes to your mod AND etmain folder

The textfile
filelist/filelist.txt contains a list of all map-pk3 files mandatory to be placed within the etmain directory.
Upload all the pk3 files to your etmain folder!

within the server config,you need to place the command
exec campaigncycle.cfg

Now you only need to restart the server and the campaign should be started.
